How is a metals manufacturing plant in the midst of a fish-bearing estuary even possible?

Not just the Cowichan. Look at Metro Vancouver and the city of Surrey. They approved a galvanizing plant right in the middle between the Little Campbel and Nicomekl Rivers. 2 of the most productive systems left in the lower mainland, maintained by very dedicated volunteers and they just say have at her. Didn't even create mnay jobs if any as it was simply a relocation. They had to rezone from technical industry to heacy industry, provide air pollution permits outside of their legal authority and are now paying huge lawyer fees to fight the groups opposing it at the appeal board.

A Coal Port on the Surrey Banks of the Fraser recently had it's approval withdrawn only because construction hadn't begun by Nov 2018. Despite widespread local opposition, it is expected to be resurrected in the near future.
